Can anyone advise of the best route between these areas? Or any issues that may be encountered on the way. Thanks.

If it's winter and by car you want to use motorways as much as possible and avoid altitude, so out of the valley to Interlaken, up the A6 to Bern, A12 to Vevey, A9 to Lausanne, A1 to Geneva past the airport, then pick up the road to Annecy, N508 along the lake to Ugine, N212 south to Albertville, there you pick up the N90 to Moutiers where you split off to 3 Valleys. www.ViaMichelin.com worked out this route at 365km and 5h11min to Meribel, for instance, but recommended staying on motorways via Chambery, that adds 44km but shaves 10min off journey time.
Issues might be the motorway vignette in Switzerland, depending on timings the roads can get busy around the cities and the final ascent to resort if there's snow.

BMF_Skier, as luigi said, but I believe it's about 7 minutes quicker to stay on the A1 from Bern, going down past Yverdon-les-Bains and brings you out on the Geneva side of Lausanne. (This was the difference in timing as tested by a friend who was living in Bern at the time the new A1 opened). All in all, though, reckon on 4 hours from Bern to the 3V IME

eng ch, yeah you're right that is a better route, I remember some fierce cross-winds on the section that overlooks the Lake of Neuchatel between Estavayer and Yverdon
