Probably not the best, but surely the cheapest: Leman Express (train) to Cluses, and then Altibus (bus) to Flaine.

Anyway, snowHeads is much more fun if you do.

not necessarily. It is by no means always the cheapest, and the lack of snow tyres and Swiss vignette can be a problem. There is no cheap and easy answer to the transfers problem! @red 27, is probably right that the best is taxi, actually! I wouldn't want to drag kids and luggage off trains and buses.

French side won't rent without winter wheels.
But it's true that it can be a pain having to ensure not stepping onto the Geneva motorway. But depending on the time you can either simply follow a parallel, possibly faster route off the "autoroute de contournement" to reach France's A40 South of Geneva, or simply cross right through the center and see the sights from the Mont Blanc bridge.
Sorry not the sights. The sight. The jet d'eau.

We used Go Massif in 2020 (four adults, two kids under three). Bar a surly driver on the way there, they were excellent
