Any recommendations for particular booking apps or websites that make it easy to understand the baggage allowance buying options etc when booking?
Any general tips from experience with traveling with a ski bag and large case.

When I travelled to Japan, and did that route in reverse, car hire was the easiest.

On a recent trip to Japan we used one of the baggage forwarding services (may have been the above mentioned Yamato), the hotel concierge did all the arrangements and paperwork for us and it worked very well, although I don't know if all hotels offer this.
Otherwise, as mentioned above, if using the Bullet trains make sure you reserve a seat with luggage space - we did this and chose the seats with luggage space directly behind the seat rather than the locked section between the carriages which wouldn't be big enough for a ski bag from memory

We flew to Haneda last month, sent all the ski luggage on to Niseko using Yamato then with just a small carry on bag each went site seeing in Tokyo and Kanazawa. It all went fine. These Takubin companies are very well established and very reliable. We just got off the plane at the airport and walked to their desk filled n the forms, paid the money then left it all to them.
A couple year ago we did the journey from Hakuba to Haneda carrying all our ski stuff and luggage on the shinkansen, the local train from Toyko station to Hamamatsu and the monorail to the airport. It wasn't too bad we just had to remember to count all the bags (10 in all) on and off at each change. The takubin services are much easier and not too expensive, but they can take a couple days to deliver.

Our lessons learned.
1. Ensure the shipper makes clear that the destination address is a hotel. Our outbound luggage got held as Blackcat didn’t realise our accommodation in Niseko was a hotel , with a reception. This delayed our bags one day.
2. Returning to Tokyo blackcat wouldn’t take our luggage from Rusutsu as they couldn’t guarantee it would arrive in time for our flight. They were allowing no less than 5 work days to ship bags. Normally it’s two.
We took Shinkansen in grand class so we had space…
